I am wondering, before I go ahead with all the coding, of what will happen if my images are of different sizes. I want to use this on a new page I am doing for someone. Currently the images pop up in a lightbox style effect.
Is it better to at least make the images I want in the slideshow to all be the same height?

Various things. It depends upon how you set it up. Make sure to use the most recent version:

The one linked to in your post is out of date.
I would suggest using Crawler:

because you can enter the markup for the images directly into the body of the page, it will probably be easier to control how it presents.
One thing though, regardless of which you use, if you still want to use a lightbox effect, be aware that to get the continuous moving conveyor or crawl, these scripts make two trains of images/links. This is difficult for most box type scripts to work with, but almost always can be done with some additional code.

I was thinking of ditching the lightbox, that's why I want to use the conveyer slideshow instead.
