Is it possible to have the tree-build code e.g. <ul>...<il> etc in an external text file, so that the links stored within the code are not viewable in the source code in IE?

what do i need to put in the code so that it can pick up the external file?

How is that a problem? If the links are in an external file, they be viewed in the external file's source. Even if they are encrypted in some way, they be copied directly from the page using right click or a scriptlet bookmark. They will also be in the browser's address bar once the page is navigated to. If you don't want people to know what pages are being linked to, don't link to them.
