Smooth Navigational Menu & Master Page

1) Script Title: Smooth Navigational Menu

3) Describe problem: I'm having problems on how to add this script to a master page. I was able to make it work in htm and aspx, with the menu embedded and on a separate htm page; but I can't find a way to make it work on a master page with pages in different folders, it does not show the sub menus.
Can anyone share an idea on how to make it work?!!!

The simple reason is that the links won't work regardless
