3) Describe problem:

I'm trying to embed a flash video into the popup, but whenever I press "play" and then close the popup while the video is still playing, the sound from the video continues to play despite the popup being closed. Here is an example:

Is there a way to "shut off" the contents inside the popup when the popup is closed?

If not, is there another script that could do this? (without it being a traditional "popup" that opens in new window)

You need something that uses an iframe for the pop up. I've seen this done with:
