Help!! I have copied the code into my template and it updates all pages. The problem...... transitions work on the first two pages you click on but nothing after that??

The problem is the browser caching. If you set your browser not to cache any pages, all transitions will work.
I suggest not to put the transition in the external template file, place it directly in the file and test it.
It may still give problems because of caching though. In this case, you may either compromise transition effect or force browser not to cache pages (which may still be happening even if you enforce it with sending server side no caching header).
