Weird CSS problem. Layers or Transparency not working?

It works perfectly in Firefox, but the banner is messed up in Internet Explorer.

Your code looks fine.

The problem is IE and PNG transparency (both your bannertop background and your logo are .png). If you google "png images IE" you'll find info on work-arounds. Or you could try changing the images to a different format.
